I would suggest scraping the sound damping pad off the floor before you install your heater. Score it with a blade and then it should come up with a scraper/putty knife.
The exhaust gets fairly hot, and I am not sure if the sound damping material will give off any odor.
We have our D2 exhaust just forward of the slider, and I have not noticed any significant exhaust odor. There is some smell for a second or two at start up/shutdown, but it fades quickly. Even with your face in the exhaust, the odor is not terrible.
I did notice some odd hot and/or mild burning smell for the first 20 hours of operation or so. I suspect it was just some coatings on the heat exchanger, as it is completely gone now.
If you go with the next size up of exhaust tubing, you can have longer runs.
